Plot or PWP, it's all good. I love banter, deductions, competence and competitive genius, enemies forced to or choosing to work together, being trapped together or forced to rely on each other, enemies unexpectedly saving/protecting each other, that almost telepathic "everything I have to say has already crossed your mind" mutual understanding between Holmes and Moriarty, and Moran's loyalty and depth of feeling for Moriarty. Unlikely partners and enemies to lovers are two of my all-time favourite tropes. Or, where applicable, averting Reichenbach - what would it take for Holmes & Moriarty to achieve a different outcome, even if it's just stopping short of inevitable mutual destruction?
ACD in particular: What if they did meet before things got to the point of inevitable destruction? FINA and VALL contradict each other on the pre-Reichenbach timeline anyway. (If you wanted to write something about why that is, I'd love that!) And if you've read Kurland's version of them working together, I'd enjoy a team-up along those lines with a characterisation more in line with ACD (i.e. a less defanged Moriarty and a less bumbling stickler-for-the-rules Holmes).
A Study in Emerald in particular: I love the role reversal, and the fact that this is one of the very few versions where Moriarty isn't unambiguously a villain. I'd love to see that explored. But Moriarty is still Moriarty, and I can't imagine he has any actual loyalty toward the Queen. I'd love to see him playing both sides, perhaps working with Holmes on occasion even as he tries to capture him on others. I also love the worldbuilding and would adore anything that expands on it.
Exit Sherlock Holmes in particular: I'd love to see the backstory and the world Holmes and Moriarty come from complicated a bit. What really made Moriarty defy his expected role? Was Holmes truly content to obediently play the pre-determined role society assigned him? Were they lovers as well as rivals? Is reconciliation (at any point in their timeline) possible? An alternate ending would be great, too.
Dynamics of an Asteroid in particular: I love the idea of Moriarty and Moran as "unlikely defenders of humankind" against a Marsian invasion, and the way Moriarty on the one hand wants to take advantage, enjoys having a worthy adversary, and is tempted by the Martians' offer, but on the other hand is ultimately the one who defeats them. I'd love anything that expands on the world of the short story, on what Moriarty and Moran get up to in between the first encounter with the Marsians and the ending, or Moriarty dealing with what he saw and experienced in the aftermath. I also wonder what the Marsians saw about Moriarty in Holmes's brain ... Or what about an AU where Holmes survives first contact, and they end up working together?
(This is a crossover with H.G. Wells's The War of the Worlds, but feel free to expand on things in a completely different direction. Anything goes!)
Sherlock in particular: To me it's clear Moriarty never intended to survive the showdown in TRF; he only meant for Sherlock to die with him. What would it take to avert Moriarty's suicide, or for him to put his endgame on hold? I also like the idea of Moriarty surviving his suicide attempt and waking up from having been in a coma for a while. And I love mind palace Moriarty and the way he's both a threatening figure and actually helpful in Sherlock's mind (HLV: it's Moriarty who spurs him into clawing his way back to life; TAB: it's Moriarty who reminds him he's trapped in his mind palace). For porn, BDSM with Sherlock and Moriarty competitively domming each other would be neat.
For Eurus, I like the instant connection she had with Moriarty and would love more of that, whether pre-TRF or post-s4. Helping each other out? Developing a friendship? Dealing with the fallout from their joint and separate plans? Anything.
Sherlock Holmes and the Secret Weapon in particular:: One thing that really struck me was how half-hearted Moriarty's attempts to kill Holmes end up being - and then in the end, Holmes isn't any quicker, and doesn't even bother to check if Moriarty is truly dead. I'd love a story that did something with their drive to defeat and end each other, and what keeps getting in the way of it. Futurefic where Moriarty does survive would be great, but Holmes dealing with Moriarty actually being dead, and not finding it as easy as he would like, would be fascinating as well.
