It didn't seem to me that Mycroft would make himself vulnerable by having something visible that would allow his connection with Sherlock to be exposed easily, but a ship in a bottle seemed like a good substitute - it would bring his younger brother to mind, without giving anything away to anyone who didn't know them both.
